With the breaks I have also been working on the other problem with my bike, the clutch. I took off the clutch cover (side on the cable) and cleaned all of it but when I went to put it back together and tested it the clutch didn't engage. I am almost positive I have the plate up against the push rod pushing it in so I am thinking its something to do with the plates on the other side. Maybe It's something I'm doing wrong adjustment wise but not really sure.

Do you mean disengaging? That is, disconnecting the engine from the rear wheel? With the sprocket cover removed, the clutch is engaged - you can't roll it in gear.
If my guess is correct, did you make sure the ball bearing is still in the clutch release mechanism that converts the cable pull to pressure on the lifter rod with a helix?
