Where should I start with diagnosing a problem with the charging system, what are the normal trouble spots?

Start by checking the battery voltage with and without the motor running. Make sure the battery is good. These bikes will not run well on a weak battery. With the engine off the voltage should be around 12.6 volts. With it running it should be around 13.6 at higher engine speeds. Do a search for charging. There are a lot of info on this subject. Let us know how it goes.

Battery was toast, grabbed a new one, and we'll see where it goes form here.
